Re-watching it makes me think that there may be no AI, that Dr. Halsey is talking to someone else offscreen. But the "great minds do think alike" almost implies that the other person is Cortana, as it was Dr. Halsey's flash-cloned brain that was used to create her, thus making them both "great minds". In which case, choosing one Spartan of the six was something Cortana did in the books.

However, Halopedia says Noble Six is SPARTAN-B312. So in other words, definitely not Master Chief.
