How can i fix these and what went wrong.

1. Maybe a bitmap problem.
2 & 3. Looks like another glitch in sword edit, similar to the mp hogs only partly showing

It's the end of the world.
Edit: On topic, I found trees that do the no trunk thing in sword edit, you really should worry about it, nor should you worry about the invisible tree. The blue tree, however, I would need to know more about the tags for the tree and your bitmaps.

No, it wouldn't affect gameplay. You will still see it in-game.

so i guess we found a new swordedit glitch.....oh andi tested this mod and every time i RS the game trees seem to be differ color (teh blues ones)

Could be one of two problems:
The bitmaps are internal, which SwordEdit can't read.
The first bitmap in the Shader (Which is the one SE reads) is small or invisible.
As for your blue trees, no idea. I used to get problems with SE making parts of the BSP that were invis and make them visible.
Ya just can't explain most of it.
